After a goalless first half, the Sicilians opened the score but Robert Magro soon put Malta in front with two quick strikes. Skipper James Ciangura added a third soon after.
Malta's Jeanbert Gatt was sent off in the 29th minute.
The Sicilians scored a second late in the match but could not deny Michal Striz's side a morale-boosting win ahead of the UEFA Futsal Tournament at the same venue in a forthnight's time.
On Tuesday, the Sicilian Selection won the opening match by three goals to two - Sicily were leading 2-1 at half-time. Captain James Ciangura and debutant Charles Xavier Saliba (pen) scored Malta's goals.
