After Bahrain took the lead in the 15th minute through Ali Abdulrasool, the Malaysians equalised two minutes later, before going ahead for the first time in less than a minute.
Hani Al Badrani put Bahrain back on level terms towards the end of the first-half but the Malaysians regained the lead just before half-time.
Bahrain again equalised thanks to Abdulla Abbas' goal but the Kingdom's side showed lack of fitness and their opponents took full advantage to his three goals to seal the points and with it a place in the knock-out stage.
Losing their second game in the competition, the Bahrainis finished at the bottom of this four-team group with just one point from three matches.
They started off their title quest losing to Jordan 3-6 last Wednesday, then were held to a 4-4 draw by hosts Vietnam on Friday.
Coached by Mahmood Mansoor, the five-member team was represented by Sayed Mohammed Hameed, Abdulla Abbas, Hani Al Badrani, Ali Abdulrasool and Mohammed Radhi.
The team missed their captain Mohammed Al Sharqawi who received his second yellow card of the competition during Vietnam's match. Bahrain's team will return home tomorrow.
